It could be the headliner towards the back where it meets the rear window. Mine was loose, it would move up and down if pressed. I wedged some foam/rubber material on either side which helped tighten it up and reduced the noise it made over bumps.
I haven’t noticed the squeak you’ve described, I’ll try listening for it though. Regarding the muffler valves, mine will sometimes rattle at idle during a cold start (at least I believe it’s them). I forget which mode I have it in at the time, however.
